Fix ROI numbering #11

All ROIs should be number as ROI000 with leading zeros to ensure sorting and labeling will always be consistent, currently some of the outputs are correct, but others lack leading zeros

The Current MaxResponse output is correct, I believe this is referring mainly to the plot.py functions as it outputs without the leading zeros.

This has been updated so that the plot.py outputs now include the leading zeros so that they match the MaxResponse for easy sorting
