That is incompatibility errors. The MASTER branch is designed to work with the most recent version of PCGen whenever possible. That appears to be 6.07.08 currently.
Use the correct version and everything should clear up.

I'm trying to install all the data, and I think I'm following the instructions right. I copied everything in the data folder to C:\Users[MYUSERNAME]\AppData\Local\PCGen\PCGen60601\vendordata. Copied and merged all folders in outputsheets, system/gamemodes, and preview folders.
