Reorganize output directories by ref counters #3421

xref. This is helpful for two reasons: Finding which folders that are comparable is easier, and finding the folder with the most recent results is also easier.

Actually, let's keep it flat but prepend the folder name by the reference counter. For example 047_kj2n345k
