This was my first idea, but I doubt that I can load partially load the data set from S3 storage when the user clicks on a single point. So far it seems I have to load the complete file from S3 before I can open it. And if the user chooses to calculate e.g. 30 points on a large topography, this can be a lot of data.

I would not except that it is possible but currently using individual files was easier.

I would not change the storage in the backend, but we could merge these files for download. Is that what you mean @AntoineSIMTEK? We still need a ZIP file because everything downloadable from the site should come with a README file that describes the data (and in the future makes recommendations for citations).
