I came across your preprint article "Phylogeography and reassortment patterns of human influenza A viruses in sub2 Saharan Africa". and found it a very useful article. I am currently learning phylogeographic analysis and I believe that your work would be a useful guide for me.
I would like to know how you create an Alluvium plot and show the transition events.
To my understanding, you use ML-dated tree topology annotated with location information. and plot it in R using ggplot,
can we create this using a Discrete phylogeographic tree generated by Beast??
I checked the repository thoroughly and couldn't get the script. Could you please share the script with me or guide me where to find it?
