Added ctx to all the transition commands, will use this to verify the run number and add the file to the registry if needed.

Needs https://github.com/DUNE-DAQ/appdal/pull/61 and https://github.com/DUNE-DAQ/coredal/pull/22 to have sensible examples (file base logbook, file based run registry and user run number)
