Update user manual #177

Need to review and update user manual to bring it up to date with current code base. Preliminary partition of labor

Math library - Bill Other core framework capabilities - Bruce Applications - Shri Web documents - All

Other developers may be pulled in as needed for specific parts of the user manual.

It looks like the only thing missing from the math library is DAESolver. I'll write that up.

I moved some changes from the old feature/documenation branch to feature/documentation-3.5 and got rid of the old branch. Use the feature/documentation-3.5 branch for all changes to the user manual and web pages. I will create a pull request for this branch.

There is a Quick Start bullet item on the first page. Any thoughts on what that should point to?
