but, from OSX 10.9 to 10.10 this problem always show in brew doctor log.

I feel very uncomfortable, please help me.

I was having this issue but didn't have php tapped (josegonzales/php or homebrew/homebrew-php). I found it more related OS X 10.10 and Xcode 6-beta-4. IMO it's just a beta + beta issue.
