Another important note: I'm using Prominence II RPG modpack and I simply cannot place any eyes on the end portal frame from YUNG's Better Strongholds. It also happens with empty end frame portals
It says:
"This eye can't be placed"
When both End Remastered and YUNG's Better Strongholds are installed, the Stronghold version that generates can have multiple vanilla eyes of ender in the end portal frame, and this still allows to open the portal. Further more, these eyes cannot be replaced with the intended custom eyes.
It appears the remastered end portal doesn't take the case of multiple vanilla eyes into account (anymore), and accepts them for opening the portal.
I also tested the basic vanilla mechanism altogether, and it does not allow vanilla eyes to be placed into the portal frame. So this means it's not that the entire remastered portal mechanism is suppressed or broken, it is still functioning in some ways.

Actual behaviour: A message is shown that "This frame already has an eye"
Alternatively: When generating the end portal frame, the amount of vanilla eyes generated should be kept to a maximum of 1 per portal or not at all. Since the spirit of this mod is that to be able to open the portal, unique custom eyes need to be used, and multiple vanilla eyes also getting accepted defeats this goal.
