VARIO is about what a feature is i.e. what kind of Variation does a feature describe. While FALDO is about where a feature is. In our opinion FALDO complements VARIO as it a semantic way of dealing with the section "Reference states" as described in the VARIO paper. e.g. FALDO allows to describe the reference state of the sequence and the accurate position of VARIO annotation. Which is why the Swiss-Prot database is aiming to use both of these ontologies in combination to accurately describe protein variations.
