During my research I encountered a couple objections that some have raised regarding the use of this song. After consulting with Robert Harkrider, Josh Creel, Walcott Steele, Greg Kline, and Ralph Kline we all came to the conclusion that the objections were without merit and that the song is very much appropriate for use in our worship.

Good catch on the MI vs RE mistake on the basses.
I was going by the punctuation based on the lyrics I found on the Townend site. However, all other sheet music has a comma at "glorious day", "in victory" and "He is mine"; including the Getty version - which should have the same authority as the Townend site.
Concerning the flags. The joining of flags in the Sumphonia seems to be following a style where the flags are joined if the rhythm is the same and the notes are different. When the notes of the two voices on the staff are the same, the flags are joined. Obviously if the rhythms are different, then they can't be joined. I'm not sure how easy it will be for me to join them following the pattern that Sumphonia uses. Lilypond follows a rule where the flags (and stems) are always present to help distinguish between the two voices. I'll see if I can figure out how to follow the Sumphonia style without having to write exceptions for every note, or rewrite the entire thing.
Figured out how to combine the voices. Now I'll want to do that across all the other pieces.
In response to comments by @timcaldwell - fixed all the punctuation errors you noted.
On the slides it seems that the joining of the voices for the purpose of reducing the number of flags has only happened for verse 1. All other verses have separation between the voices. Everything else looks good, though, and I think this issue can be closed after that is fixed.
Recent commits should fix the part combination problems on the slides. Please confirm @pianoman5001 and if satisfactory, close this issue.
In Christ Alone is already in the Bumby Extras Hymnal. It was originally typeset using Finale and should be converted to Lilypond.
