The wii controls want sync while the emulator is running. How to get past
this so i can use two wiimotes for multiplayer?

That's perfectly normal, it's impossible for ANY homebrew program to detect
unregistered wiimotes.

Wiimotes need to be PERMANENTLY synchronized with the console, i.e while in the
System Menu, you need to push the RED button on your wii and the sync button on 
the
additional wiimotes to register them in the Wii settings. 

Read your Wii user manual for more details.
