In M65Connect 2.3.1 SD Card Manager there seems to be a mechanism to only show .d81, .d64 and .m65 files. Maybe more externsions are supported. The C64 core supports a top level folder C64. If you put the in the release package included file c64mega65 into this folder you are able to keep the core's configuration.
Should users only use M65Connect they are currently unable to use said config. They simply can't reach. If other methods like mega65_ftp or modern hardware are used to populate the storage card M65Connect show the file as an unnamed entry with a size of 98:
This makes supporting such users difficult. We can't see whether the file was put correctly.
Same here; c64mega65 is not shown in M65Connect. At least not in the SD card window.
It does show up in the left side window where you can select files that are on the Mac.
