Incorporate things we'd cut for space reasons and edit them/polish; add version number, date

After discussion with Gilson, we are working to edit and incorporate some of the material we had cut for space reasons. This provides an initial pass at incorporating the material:

• [x] Add a couple other minor things which had been cut from #10 per Gilson

• [x] Add website cite around 727, add ChemBL, PubChem, BindingDB refs there also
• [x] Add reference on how we know CCP Asp is charged around line 745
• [x] Add discussion of CCP size and heme around lines 753
• [x] Add reference to thrombin experiments around line 759
• [x] Bromodomain references around line 772 and 780
• [x] Integrase series range of affinities around 797
• [x] Add SIngularity reference around 857
• [x] Discuss Gilson point around line 884 with him and see what edits are appropriate; included edits

Other adjustments made:

• Some fixes to the "make each sentence be a separate line" approach to LaTeX
• Lots of small fixes as suggested by Gilson
