Renaming efforts #152

As part of our cleanup process, we'd like to do the following:

  1. split run into timeseries and diagnostics a. Move timeseries generation out of cupid-run b. Rename run → diagnostics
  2. rename build → webpage
  3. Make timeseries, diagnostics, and webpage scripts executable so they don’t have to be in the PATH via (cupid-dev)
