rename `calc_*` to `calculate_*` #135

Reviewer 1, Other Comment 16 A few functions' names may be improved. For example, process_covariates may be renamed to prepare_covariates (as it actually prepares the covariates for their extraction), calc_* may be renamed to calculate_* (to be consistent with the other functions).
