Miscellaneous Updates

Not great code development practice, but here are a lot of small updates to the code. -Ability to do perfect restarts. -Fix to actuator line to deal with the fact that Aerodyn and Elastodyn points are not perfectly collocated -Various small reorganizations. -Perturbation code updates.
