Run amis fitting #70

Update amis integration files to run fitting (prevalence maps, priors, amis algorithm parameters etc) and to save required output. Also updated parameter files for each species.

Just noting this is failing CI because the script has been modified to output all years, but the test is expecting only three specific years - I don't think cause for concern for doing the fitting - but probably the easiest way to fix would be to move this change to sth_fitting.R rather than in the amis_integration.R.
