--mcmc-burn 1000
--mcmc-steps 2000
--haplotype-posterior-threshold 0.5 ?

The --haplotype-posterior-threshold is a bit uncertain, can we presume the most users are interested in genotype calls rather than summary of the full posterior distribution?

Done in #141, leaving --haplotype-posterior-threshold for now
