Water textures (flowing or still) won't appear when viewed through stained glass. Areas of water just look like there's air there instead, and get darker with deep water areas (consistent with the actual light levels from the water).
Regular glass works fine.
Non-transparent fluids (IE lava) are not affected.
Tested with all stained glass colours.
