This PR is for troubleshooting Snakefile_fetch_munge, it isn't ready to be merged, but I will add to it and add issues that reference this PR so hopefully we can get it working

I am going to merge this branch in so that we have the latest version of the snakefile in the main branch of the repo. #96 documents this specific error. I am moving the troubleshoot conversation to #105 where @jds485 is attempting to do a local build of the pipeline on his machine. There we document errors in a more comprehensive way.
