I think it happens because it's a beta of Portal 2.
To my knowledge, no "SteamPlay" multi-platform game syncs Steam cloud saves between platforms.
Like my first post said, Half-Life 2 do indeed carry steam cloud saves that where originaly from my windows machine.
Same issue for me: don't have my progression from Windows. Not sure if it's a bug or because it's in beta.
Jacob-Mischka: Steam Cloud is supposed to be multi-platform, unless for specific issues with specific games.
That's interesting, since I've read things from developers stating otherwise. I've never had it work for a single game that I'd previously played on Windows to my knowledge, aside from Valve games I guess now that I think about it. Oh well, my mistake.
Strange: I noticed that I can choose from the menu which level to start. I know it's supposed to be the case but that implies that the game kept my original progression (I finished the game on Windows long ago) while it can't find my save files. I doubt that the save files are incompatible between Windows & Linux so I wonder where the game finds the progression status... (i.e. not in the cloud, or the cloud works only partially.)
I confirm the ticket and the previous comment by terzag. Gentoo/amd64. Even more: after I just now pressed F5 (Save) in the beginning of the first test with redirection cubes and exited, nothing was uploaded to Steam Cloud (neither Steam nor gkrellm showed me traffic).

I have existing saves on my Windows version and none show up in the linux version.
Since it support steam cloud I assume it should be just like my HL2 saves where available in the linux version of HL2.
I'm using SteamOS btw
