I am running the seq2neo vcf module using the docker container (pulled into a singularity image). The process seems to be working, but no MHC binding results are output (all temp files are empty and I get a There is nothing, seq2neo will be end!!! ) message. However, when I manually run one of the netMHCpan commands, it appears there are some strong binders (attached) so I wonder if there is some other issue preventing the netMHCpan and netCTLpan results from outputting correctly. One difference between singularity and docker is that singularity is not granted root access. Are there any processes that require this in the seq2neo workflow? Thank you for your help.
