According to the Alfred docs, the hotkey is not synced. However, looking at the Alfred forums & the synced directory, there's a hotkey directory under <synced-dir>/preferences/local/alfred_preferences_localhash/hotkey. Furthermore the alfred_preferences_localhash setting is available to workflow scripts.
