Thimble does what CodePen Projects does, allows you to have multiple files.

Thimble shows the full HTML whereas CodePen's HTML panel is just for the <body>, and the <head> is in settings. For CodePen, it's easy to run into issues putting the <script> tag in the wrong place.
Thimble has one-click publishing a whole project that hosts the page not within an I-Frame. This would let it work on WebVR Polyfill and better for entering VR.
Personally, prefer the Thimble default UI with the code panel having vertical space.
Only downside is I can't find embed support on Thimble yet, but we can work around that.
