changes to the ntedit.cpp to : 1) fix base insertion vcf output 2) fix base deletion vcf output 3) cross-reference indels against an input (-l)

@lcoombe, as part of your review, I was wondering if you could please re-run one of your ntroot test (e.g., KOREF). There should not be any differences in ancestry results (and the output vcf should be identical to your previous runs)
