Default output folder is in the parent #207

The default output folder is ../doc. This almost never makes sense. It really should be ./doc.

It makes some sense if you want to generate your documentation outside of the source folder, but you'd probably want the documentjs.json configuration outside of the source folder in that case as well, right?
