Update environment variables documentation to reflect new --env CLI flag. #55

https://docs.deno.com/runtime/manual/basics/env_variables#env-file details the usage of std/dotenv module. This section should be updated/replaced with documentation on the new --env CLI flag.

Also, the small section on flags seems out of place on this page which deals with environment variables.
