Hi Michael,

for the MAZTERseq data..

please check: 2R 10036652 10036653 rt-arrest 0.0 - 0,3,0,00,10,0,0 0,12,0,0 0,752,0,0 2,962,2,0 4,1073,1,2 arrest_score=104.03024354776926;resetP=0 * C

I think the reads are not counted consistently across conditions.
