Think about multiple batch workflow options and/or limitations #7

multiple batches can be specific and run, but some of the CLI switches aren't suitable for multi-batch ensembles (indexes/skips)

Though this works, there should be warnings or alterations based on the batch configurations, or maybe they can just be applied across batches (though that would be a bit odd)

Indexes/skips can and should be applied using a . syntax, as these are useful functions to retain
