Dear progressiveCactus,
I have 4 different assemblies of a human chromosome, including the reference and 3 alternatives. I would like to do a liftover of annotations from the reference to the 3 alternative assemblies. Not sure what is the best way to do this. I am currently running it by using progressive cactus without specifying a tree nor reference. Is there a better way? I am not sure what to do about the "ancestral" genome generated here.
