[WIP] Scope repos to collections #263

This PR adds a Repos field to Collections and uses those repos for any rules that don't have repos defined.

Closes #262

@tstromberg, any chance we could merge this (modulo one small tweak I mentioned in a review comment)?

Closed in favor of #286, which has an additional fix and documentation updates.
