The original SOEM library has been catkinized and released into ROS Indigo. I'm not certain if any patches have been applied to the gt-ros-pkg version, but the robotiq software which orginially depended on gt-ros-pkg builds against the source version of SOEM just fine.
There is one open issue that prevents us from compiling against the debian version, see smits/soem#4
