Hello,

While using Bracken in Galaxy server , I found that when I agglomerate at genus level , the no of genus is 100 but when I agglomerate the same at species level, the no of genus increases.

Can you please explain why is that?

Thank You.

It may depend on threshold. If you have the Kraken-style reports for both the species and genus abundance results, I can look further into it
