Great, we can try it, I saw the maximal number of protein is 4000, so you can run it four time to cover the 16000 proteins, right?

I think w have to run it five Times because w have 16141 protein sequences

dear all, I've found the site to compare the protein sequences : https://www.ncbi.nlm.nih.gov/Structure/bwrpsb/bwrpsb.cgi. it's about comparing every protein sequence to the PSSM Database with RPS-Blast.
