[WIP] Code cleanup and switch to CMake

This is still underway, but so far I've done the following:

• Switched to CMake for the build system
• Refactored the project structure so everything isn't in one big folder
• Cleaned up some of the code and moved stuff into additional files

DO NOT MERGE YET - MUCH IS TEMPORARILY BROKEN!!!
