Make creation of output directories consistent #42

The parent directory for read simulation and quantification directories is required to exist before running piquant.py commands. The stats directory specified for the analyse_runs command, however, is created if it doesn't exist. This should be made consistent.

Fixed, update documentation when merging to master.
