When board firmware is updated, it should offer the option to rewrite the eeprom with the suggested factory upgrades.

If the values are insane or known wrong values, maybe more strongly suggest they be reset...

Alternately or additionally, on the machine settings forms, have a button to reset each group individually to factory defaults.
