This is in ml-gradle 4.3.6; logging looks like this:

Updating build.gradle so that the Gradle properties plugin can be applied
Writing: build.gradle
Writing: gradle.properties
Writing: gradle-dev.properties
Writing: gradle-local.properties
Writing: gradle-qa.properties
Writing: gradle-prod.properties
Making directory: /Users/rrudin/workspace/ml-java-tester/gradle-test/src/main/ml-config
Making directory: /Users/rrudin/workspace/ml-java-tester/gradle-test/src/main/ml-modules
Writing project scaffolding files
Writing: /Users/rrudin/workspace/ml-java-tester/gradle-test/src/main/ml-config/databases/content-database.json

Those files without a project directory are ending up in the Gradle daemon directory.
