By Growl on Mac and notify-send on Linux (Windows supports Growl, too, I think - it's just not as popular). Pretty sure notify-send is Gnome-specific, but you can't please everyone.

Okay, the people are outside with pitchforks and flamethrowers clamoring for this one. Should probably move it to the front of the list. I haven't the foggiest idea how I'm going to do this in a multi-platform way yet.
