Bugfix/p2g #56

Given the importance of this, can you somehow reduce the diff a bit? Most code seems identical (or point out what has changed an why)

Prob better to avoid RuntimeException and use PhenolRuntimeException. Also, could we touch bases about the formats of the output file -- we are getting lots of mails about missing fields and I am not sure where we are for that?
