cleaned up docs and adapted to the two use cases #28

Edited a bit the documentation to make it clearer, I had to clone from scratch on my private laptop and found it a bit confusing. Especially in index.md there is a "TODO" where you (@pnrobinson) could maybe add a few fords? Thanks

I added a few new paragraphs and cleaned up the text. It will need more work but I think we can do that in a separate PR once the code is finished.
