This also requires an update to the Windows bootstrap to make it build in the "build" directory to be consistent with linux and osx.

Tested on windows "Desktop Qt 5.9.1 MSVC2015 64bit" and linux "Gentoo GCC 7.2.0 Qt 5.7.1"
