Update to TB_Speciation and Typhi subtyping schemes #103

Update Schemes and Metadata for:

From #102
- Typhi from 1.1.0 to 1.2.0
- Typhi metadata
- TB_Speciation from 1.0.1 to 1.0.5
- TB_Speciation metadata

Changes:

Added typhimurium to the help command
Removed " ; " from the scheme versions that accidentally got there (#99)
Changed test values to match scheme changes
Changed m.tuberculosis directory for TB_Speciation to TB_Speciation for auto metadata inclusion
