Well, I'm using mplayer 31461 and I don't have any issues with rewinding FLV
files.
Perhaps running gnome-mplayer with the --reallyverbose option will tell us why
it is stopping.
Do you have any extra options enabled? Like this perhaps: -vf-add pp=ac/tn:a
-autoq 6 -af volnorm=1:0.25
Also can you try this command and see if rewind works?
mplayer -identify -volume 85 -mixer-channel Master,0 -noconsolecontrols
-noidle -osdlevel 1 -nomouseinput -cache 10272 -ss 0 -subfont-text-scale 3
-subfont 'DejaVu Sans' -subcp CP1250 -channels 2 -vf-add pp=ac/tn:a -autoq 6
-af volnorm=1:0.25 -vf-add screenshot -dvd-device /dev/dvd -af-add
export=/tmp/mplayer-af_exportqobshe:512 -nomsgcolor -nomsgmodule

ok,
I tested it and found the problem. The problem is options -cache 10272. I use a
large cache to play a stream in gnome-mplayer (not directly in the browser).
But this make problem.

Can you uncheck the "Enable mplayer cache" option in gnome-mplayer on the
Mplayer tab in Edit->Preferences. There is another cache setting just for the
plugin on the Plugin preferences page.
