Bootstrap notebook and Readme update

Add a notebook to bootstrap a simulation directory by cloning the code, compiling it and providing the command to run it.

Additionally, this pull request implements the following changes:

• handle missing python libraries gracefully
• move testconfig.yml to setup directory
• update readme
