Main vignette

The main vignette will demonstrate the flow of the package and its options.

• Read data with bsseq::read.bismark()
• Filter data with by coverage filter_loci_by_coverage()
• Optionally filter data by location with filter_loci_by_location()
• Optionally aggregate CpGs into pre-defined or genomic windows with tile_by_regions() or tile_by_windows()
• Filter data by coverage in a minimum number of groups with filter_loci_by_group_coverage()
• Test data with diff_binomial(), diff_methylsig() or diff_dss_fit() and diff_dss_test().
