Video stops before audio when transcoding H264 live from youtube #256

What steps will reproduce the problem?
1. Setup xuggler to decode and encode a H264 stream (FLV)
2. Stream source being youtube
3. Watch video in real time
4. Frames missing from end of playback

What is the expected output? 
Video and audio should play until the end of the clip

What do you see instead?
Video stops just before the audio, almost as if there are some frames of video 
missing. 

What operating system and JVM version are you using.
RH5.4 Java 1.6.0_21

Note : This issue is not present in Xuggler 3.2.

Media info from a file encoded using xuggler 3.2 which has no issue :

Encoding settings                : cabac=0 / ref=3 / deblock=1:0:0 / 
analyse=0x1:0 / me=dia / subme=5 / psy_rd=0.0:0.0 / mixed_ref=0 / me_range=16 / 
chroma_me=1 / trellis=0 / 8x8dct=0 / cqm=0 / deadzone=21,11 / 
chroma_qp_offset=0 / threads=1 / nr=0 / decimate=1 / mbaff=0 / bframes=0 / 
keyint=250 / keyint_min=25 / scenecut=40 / rc=crf / crf=29.0 / qcomp=0.60 / 
qpmin=10 / qpmax=51 / qpstep=4 / ip_ratio=1.41 / aq=1:1.00

Media info from a file encoded using xuggler 4 which has the issue :

Just incase this could be a preset issue, as I have read they changed..
