need directory setup script #20

Since a lot of the required reference files and directories for the pipeline are stored external to the pipeline repo itself, a script needs to be created which will set up all of the necessary directories.

this is in progress & combined with bin setup script

I believe this is taken care of with this script: dir_setup.sh
