It's worse than that. I had a weird serial port issue on the Rio Car sled wiring.
Issue is caused because there is something significantly different about the Rio Car sled serial port than the Empeg 600013 serial port. The serial port sends data when booting but then stops sending data as soon as the player app starts running. There are other wires connected to the serial port above and beyond the usual, including an amp remote power wire, and as such the player's Sleep LED is always lit when the serial port is plugged in. Something is fishy here, you need to get to the bottom of how the serial port wiring evolved on these things.
The only difference between the expected wiring and the actual wiring that you found was the possibly crossed over RX/TX lines. You will deal with this my making jumpers on the BlueGigaEmpeg for crossing over the connection. You have also posted an updated wiring diagram on the FAQ section of the EmpegBBS. Closing this bug as "Done".
There is a separate issue with the Red player not outputting @@ messages on the serial port. That does not appear to be wiring related.
Your original serial 00013 sled seems to be in crossover configuration and now you're not sure if that was even correct to begin with. You designed your boards to follow this style and then discovered the Rio Car sled was straight configuration. So you pulled the pins to cross it.
See if you can reverse RX/TX connectors on your boards, then put both sleds back to straight configuration.
